Why do you need to see them in the base workspace? I never have need to do that. You said you can see them when you set a breakpoint, and you can do stuff with them in the command window so why is seeing them in the base workspace a necessity? Nonetheless, here is how to do it: http://matlab.wikia.com/wiki/FAQ#How_can_I_share_data_between_callback_functions_in_my_GUI.28s.29.3F Or you can use the assignin() function.

I use assignin function it works great, but the gui runs with set of variables I had declared at starting of the function. But in command window i can access the base work space variables which I can see. but can I change the workspace as my gui workspace in matlab for time being
