I want the command prompt to never pop up but I need the program to run in parallel with other programs.

On windows, you can try:
system(['cd matlabtest\ & START /min' blanks(1) 'matlabtest.exe'])
This does not open the command prompt and print the answer in MATLAB window. For more details, refer the following post:
