MATLAB outputs old data again

Hello,
I have an input file with 5 total spreadsheets. I wrote a Run.m self-executable MATLAB script file that reads from the user which sheet they want MATLAB to extract data from, then it manipulates the data, and exports it to an output.xlsx file.
However, the output file sometimes contains manipulated data from another spreadsheet (not the one the user wanted). Any help with this?
I used mcc -e RUN.m to develop the self-executable file.

Starting from r2018b you can writetable with an option to not use excel.
