in System identification, if input is PWM signal....

Hello ! i'm using System identification toolbox.
i already got step response from RC servo motor.
the problem is input signal type is PWM.
i gave step siganl throught PWM (1 ms to 2ms ).
how i can identify this 1ms to 2ms PWM signal for using system identification toolbox ?
