I at moment trying to plot motion in 3d, in which it could be very helpful if I could visualize where the motion starts and end by marking those points in a different way in the plot?..
How do i do that?

The simplest way is to just create a second plot:
plot3(x,y,z)
hold on
plot3([x(1),x(end)],[y(1),y(end)],[z(1),z(end)],'o')

what about changing the shade of the point such that the path also can be tracked?

My choice would be quiver3, plotting an arrow from one point to the next. Use the gradient function on each vector to create the direction vectors quiver3 needs.
