synchronising analog input and quadrature counter

Hi, We have an NI USB-6215 and we are using the Data Acquisition toolbox on Matlab 2014b 64 bit version, so we are using the session base interface language. We implemented a session that would acquire an analog input (a signal which changes at moving of a translation stage) and counter in quadrature configuration (we have two TTL channel A and B) in order to measure the position of the translation stage. We find a time shift between the counter signal and the analog channel. The acquisition is in background because we have to process other matlab instructions. How can we set synchronous measure of the counter and channel in the session base interface? Best regards Paolo Bartolini
